چکیده

Sequence alignment is a central problem in bioinformatics. The classical dynamic programming algorithm aligns two sequences by optimizing over possible insertions, deletions and substitution. However, other evolutionary events can be observed, such as inversions, tandem duplications or moves (transpositions). It has been established that the extension of the problem to move operations is NP-complete. Previous work has shown that an extension restricted to non-overlapping inversions can be solved in O(n) with a restricted scoring scheme. In this paper, we show that the alignment problem extended to non-overlapping moves can be solved in O(n) for general scoring schemes, O(n log n) for concave scoring schemes and O(n) for restricted scoring schemes. Furthermore, we show that the alignment problem extended to nonoverlapping moves, inversions and tandem duplications can be solved with the same time complexities. Finally, an example of an alignment with non-overlapping moves is provided.

An O(n4) algorithm for alignment with non-overlapping inversions

Alignment of sequences is widely used for biological sequence comparisons, and only biological events like mutations, insertions and deletions are considered. Other biological events like inversions are not automatically detected by the usual alignment algorithms, thus some alternative approaches have been tried in order to include inversions or other kind of rearrangements. Despite many import...

Alignment with Non-overlapping Inversions in O(n3)-Time

Alignments of sequences are widely used for biological sequence comparisons. Only biological events like mutations, insertions and deletions are usually modeled and other biological events like inversions are not automatically detected by the usual alignment algorithms. Alignment with inversions does not have a known polynomial algorithm and a simplification to the problem that considers only n...

Evolution's cauldron: duplication, deletion, and rearrangement in the mouse and human genomes.

This study examines genomic duplications, deletions, and rearrangements that have happened at scales ranging from a single base to complete chromosomes by comparing the mouse and human genomes. From whole-genome sequence alignments, 344 large (>100-kb) blocks of conserved synteny are evident, but these are further fragmented by smaller-scale evolutionary events. Excluding transposon insertions,...

A Threshold Accepting Algorithm for Partitioning Machines in a Tandem Automated Guided Vehicle

Abstract : A tandem automated guided vehicle (AGV) system deals with grouping workstations into some non-overlapping zones , and assigning exactly one AGV to each zone. This paper presents a new non-linear integer mathematical model to group n machines into N loops that minimizes both inter and intra-loop flows simultaneously. Due to computational difficulties of exact methods in solving our pr...
